To improve your reputation with any faction you will have to complete certain story missions, as well as the daily faction missions and avoiding killing any NPC of this faction.

In the Social menu you can see the reputation level you have with a faction.

Upon arrival at Ally with the Settlers you will have to use Bottle Caps to buy Sunny's plan, a vendor located at the Settlers camp called the Foundation.
