As you approach save points your NPC team will yell something like "I found cubes!" and "Should we take a break?" You can interact with the "cubes" to access various options, one of which near the bottom says "save."

But there is also the automatic save that is activated every time you activate a new save point.

And, every time you return to the world map, the game will automatically save your progress as well.
