The intruders control the UFOs surrounding these purple areas, so you can shoot them down, so they fall to the ground and exit the spaceship to eliminate them.
You can also head over to Holly Hatchery to find the alien intruders walking around the area. Make sure you are well-prepared with at least a couple of good weapons to take out a few intruders.
