All you have to do is move the item selection cursor of the immediate inventory onto what you intend to store with the left or right D-Pad buttons. Then you must press the D-Pad to store it, save it for later and you can open a slot for the new item in the immediate inventory.

You will also have the possibility to open the Bag to take out items and materials at the time you want, with just pressing up on the D-Pad, which will automatically open the inventory screen. When you are there you can select, store and use what you need.
